For what it's worth, I am still experiencing this issue, even on 4.1.8. I roll back to 4.0.20 to fix it.
1) Ubuntu 10.04LTS amd64
2) 4.1.8std
3) PHP 5.3.2-1ubuntu4.10 FCGI+PHP-FPM / Wordpress 3.1.2
