Wonder how long it can shut down the instance, what the settings responsible for it.

The server itself is under heavy load, high traffic. With huge io.

It is running 2 lsphp versions, 5.2 and 5.3.

lsws admin console->Server->General->Graceful Restart Timeout (secs):
"Graceful Restart Timeout During graceful restart, the new server instance is up, while the old instance will continue to handle existing requests. This timeout defines how long the previous instance shall wait before exit. Default value is 300 seconds, -1 means wait forever, 0 means no wait and abort immediately. "

Apparently it takes up to 10 min to gracefully shut down.
Is it normal?

yes, it may be normal. the reason:
1.the process will complete the request before it shut down itself. the request may take long time. for example: downloading a big video file.

2.the server is under high load, so the request may take longer time to complete than usual time.
